Kroeker directed 13 episodes each of Star Trek: Deep Space Nine, Star Trek: Voyager and Star Trek: Enterprise including the final episodes of each of these shows.

In 2002 Kroeker directed "Ariel", the ninth episode of Joss Whedon's Firefly with Tim Minear serving as executive producer and co-showrunner. Kroeker went on to direct one episode of the Minear-executive produced Wonderfalls as well as two episodes of The Inside, a short-lived crime procedural co-created and executive produced by Minear.

Kroeker has directed two episodes of the re-imagined Battlestar Galactica (starring Tahmoh Penikett) as well as one episode of Tru Calling, Eliza Dushku's first show as a lead actress. He has recently directed episodes of Chuck and Bones.
